The TARDIS loves all of her travelers, mostly because the Doctor loves them and she adores anything he does.
It'll be fun thinking up names for her to call Donna and Martha and the other companions; Jack's a fact, so he's called by name, and the Doctor's Her Doctor.
And yes, Jack was playing with his necklace because he subconsciously was picking up on Ianto's anxiety about thanking the TARDIS properly.
