Okay, so I watched until Jack's name came into play between Jack and John and it's proven for a fact that John didn't know his former-whatever's name until Jack introduced himself as "Captain Jack Harkness" - bar fight scene...
In fact, you're right. It wasn't until the 9th Doctor and Rose meet him during the London Blitz that he's going by the name Jack Harkness (which is later proven that he took his name for the original Captain Jack Harkness, a soldier during WWII and that Jack Harkness ia an alias), so, he's going by a name that isn't his. Therefore, it leads me to think that either he knows what his name is before and after the wipe-out, but took on the name Jack Harkness when he got stuck in the 1940s and thus continued to go by it (and forgot his real name because he wanted to be a hero) OR that he doesn't actually remember his name since it was wiped-out...
